Decks

Decks are collections of cards — captured viewport snapshots that preserve exactly what you see in the viewer, including camera position, channel settings, adjustments, and annotations. Think of them as a scientific presentation builder built into your analysis workflow.

What are decks for?

  • Lab meetings — capture key findings as cards and present them directly from Biom
  • Figures — build publication-ready figure collections with consistent styling
  • Documentation — document your analysis workflow step by step
  • Collaboration — share a deck with colleagues to show exactly what you found

Creating a card

  1. Set up your view — zoom in on a region, adjust channels, add annotations
  2. Click Add to Deck in the toolbar
  3. The current viewport state is captured as a card, including:
    • Camera position (pan, zoom, rotation)
    • Channel settings (visibility, colors, LUTs)
    • Image adjustments (brightness, contrast, gamma)
    • Z-slice and time point
    • Annotation visibility settings
    • A thumbnail preview

Working with cards

Managing decks

You can create multiple decks to organize your work:
  • Create — create a new empty deck with a title
  • Rename — change a deck’s title
  • Duplicate — copy an entire deck including all cards and annotations
  • Delete — remove a deck and all its cards
  • Reorder — rearrange decks in the sidebar
  • Switch — click a deck to make it the active deck

Presentation mode

Enter Presentation Mode to display your cards full-screen:
  • Cards display one at a time with their title and description
  • Navigate between cards with arrow keys or buttons
  • The viewer renders each card with its exact saved viewport state
  • Present directly from your analysis environment — no export needed

Themes

Decks support built-in themes to style your presentation:

Card viewer sources

Cards can reference images from multiple sources:
  • Files — local files loaded in the viewer
  • URLs — remote images or Zarr datasets
  • Scientific images — images from the scientific image store
  • Cloud assets — files from Biom Drive (re-downloadable after refresh)
Each card stores enough information to reconstruct the exact view later, even after a page refresh.

Annotation integration

Cards support annotation filters that control which annotations are visible:
